Tonneau Cover With a Bed Liner: Spray-In, Drop-In and Mats

Quick Take
A spray-in liner barely changes a tonneau install. The clamps go on as usual, Peragon calls spray-ins fully compatible with its cover even when the coating runs over the rail, and the extra work is cleaning the front wall well enough that an adhesive bulkhead seal stays stuck. A bed mat is easier still: it lies on the floor and never touches the rails or the seal. A drop-in plastic liner is where you plan ahead, because it can sit where the clamps grip and over the factory drain plugs.
Check which drop-in you have. Tyger says an under-the-rail drop-in needs no changes and an over-the-rail one needs small holes cut for the clamps, and Peragon warns that an over-the-rail liner wrapping the bed sides may not be compatible with its cover. The seal changes too: the BAK, UnderCover and Gator folding cover sheets say a truck with a drop-in needs no bulkhead seal, and BAK's Revolver sheet calls for the thinner of two seals. Settle where the drain tubes will exit before the rails go on.
Lining the bed and buying a cover together? The BAK Revolver X4s has the plainest drop-in instructions and no drain tubes to route, and a BedRug mat goes under any of these. Pick your truck and bed on each card for the matching listing. See picks ↓
A clamp-on cover meets the bed in three places: the lip of the bed rail where the clamps bite, the front wall where the bulkhead seal sticks, and the drain plugs where the tubes leave. A liner can change all three, and each kind changes them differently.
Makers cover this unevenly. BAK, Tyger and Peragon put liner rules in writing, and the install sheets for UnderCover's Flex covers (the Ultra Flex and Armor Flex among them) and the Gator EFX repeat BAK's drop-in rule for the bulkhead seal. LEER's page says nothing about bed liners, and TruXedo's pages for the Sentry CT and Lo Pro don't mention them. If your maker is silent, ask before you cut a liner to make a clamp fit: BAK voids its warranty for improper installation.
What each liner changes
Here's how each liner type changes the install, from the makers' own instructions where they give one:
Liner | Clamps and rails | Bulkhead seal | Drain plugs |
|---|---|---|---|
Spray-in | Peragon: fully compatible, even sprayed over the rail. The other makers here say nothing | Sticks to the coating; clean the wall with soap and water, then isopropyl alcohol | Reachable; a drilled bulkhead hole cuts the coating too |
Drop-in, under the rail | Tyger: no changes. Peragon: works fine, some with minor modification | BAK, UnderCover and Gator folders: no seal needed. Revolver: the 1/4 in seal, not the 3/4 in | Can sit over them; the folder sheets allow a tube behind the bedliner |
Drop-in, over the rail | Tyger: cut small holes for the clamps. Peragon: may not be compatible if it wraps the bed sides | Same drop-in rules as under the rail | Can sit over them |
BedRug or other floor mat | Peragon calls the BedRug fully compatible; a floor mat never reaches the rails | Unchanged | Water drains through to the factory holes; keep them clear |
The Revolver sheet doesn't split drop-ins by type: with any drop-in, the foam pads come off the front of the slotted brackets, and some drop-ins need their corners trimmed so the rail fits the opening. The bulkhead seal is adhesive on the BAK, UnderCover and Gator covers, and BAK's folding cover sheet starts with soap and water along the top of the front wall, then isopropyl alcohol to lift wax and grease and dry off the last of the water; the UnderCover and Gator sheets give the same prep. The Revolver sheet lists isopropyl alcohol too. No maker here publishes a liner thickness, a clamp-hole size or a trim dimension, so your liner sets those.
Spray-in liners: getting the bulkhead seal to stick
A spray-in is the liner we'd want under a cover. It doesn't hide the drain plugs or put a plastic lip where the clamps go, and Peragon, the one cover maker here that addresses spray-ins by name, calls them fully compatible with its cover even when the coating wraps over the top of the rail.
The weak spot is the adhesive bulkhead seal, which has to hold onto a textured coating. A BAKFlip F1 seal on a LINE-X-lined F-150 lasted about two days before a wash loosened it, and from then on hard rain and the car wash put water in the bed. A second F1 on LINE-X still has its seal where it was put a year earlier, and the difference may be prep, so do it properly:
- Wash the front wall. Soap and water along the top of the bulkhead, where the seal will sit. Rinse it.
- Wipe it with isopropyl alcohol. Use the cleaner in the box if your cover came with one. BAK's sheet uses the alcohol to lift wax and grease and to dry off the last of the water.
- Stick it once. Let the wall dry, peel the backing, lay the seal from one edge to the other, trim the excess and press along its whole length.
- Check it after the first wash. That's when the F1's seal gave up. BAK's water checklist is the one to run: seal in place with the cover resting on it, clamps tight, latches engaged, rails flush.
Drains change little with a spray-in, since the plugs stay where the factory put them. If you drill the bulkhead for the folder sheets' 5/8 in tube route, you're cutting through the coating as well as the metal, so treat the bare steel at the edge so it doesn't rust.
We'd have the bed sprayed before the cover goes on. An F-150 owner who did it in that order with a Roll-N-Lock A-Series, a cover we haven't reviewed, explains why: its rear clamp screws into a thin metal piece that drops into the side of the bed, and they doubt the bracket could come off later without that piece falling inside the bed wall.
Drop-in liners: under the rail or over it
Look at the top edge of your drop-in before you order a cover. An under-the-rail drop-in stops below the top of the bed sides. An over-the-rail one wraps over them, which puts plastic where the rails sit and the clamps grip. Tyger and Peragon spell out the difference:
- Under the rail. Tyger says its covers work with no changes. Peragon says these liners work fine with its cover, though some need minor modification.
- Over the rail. Tyger says to cut small holes in the liner so the clamps can secure the cover. Peragon says a plastic liner that wraps over the bed sides may not be compatible or may need extensive modification. If your cover's maker is silent on this case, we'd pull the drop-in rather than guess.
- Either kind, on a Revolver. BAK's Revolver sheet has you pull the foam pads off the front of the slotted brackets and warns that some drop-ins need trimming in the corners before the rail fits the opening.
- The bulkhead seal. BAK's folding cover sheet, the one for the MX4, G2 and F1, says a truck with a drop-in needs no bulkhead seal at all, and the UnderCover Flex and Gator EFX sheets say the same. The Revolver X4s ships two seals and uses the 1/4 in one with a drop-in and the 3/4 in one without. Fit the seal your sheet names for your liner, and leave it off where the sheet says none.
Our rule: dry-fit the rails first so you know where the clamps land, then cut only what a maker tells you to cut. On Tyger's T3 page the holes are small and for the clamps; on the Revolver sheet the trimming is at the corners. Peragon's FAQ adds that a plastic liner wrapping over the front of the bed or the tailgate is fine for its cover.
Drain plugs under a drop-in
The BAK, UnderCover and Gator hard folders carry rain along each side rail to a tube at the cab end, and those tubes need a way out. A drop-in can sit right over the factory plugs: Ford's drop-in in a 2024 F-150 keeps the pair near the bottom of the front wall out of reach.
The folder sheets plan for this. BAK, UnderCover and Gator give the tube's lower end three exits: behind a bedliner, through the bed plugs, or out a 5/8 in hole drilled in the bulkhead. Behind the liner means the water drops between the drop-in and the bed and has to find the factory holes underneath. Hose-test it and look under the truck for water at both plugs before you trust it. Our drain tube guide covers each route by truck.
A cover with no drain tubes sidesteps the question. The BAK Revolver X4s has none in its kit, and the LEER HF650M has none either; LEER says its water management doesn't need them. Any water that gets past the cover still has to leave through the factory holes, so a drop-in that blocks them is a problem whatever cover sits on top.
A bed mat or BedRug under a cover
A floor mat is the easiest liner to pair with a cover. It lies in the bed and never touches the rails or the seal, and we'd lay it after the cover is on and hose-tested. BedRug says its liners accommodate tonneau covers, caps and cargo management systems, and Peragon calls the BedRug fully compatible with its cover. Over a spray-in, BedRug says to use its Spray-in Adhesion Kit (BRZSPRAYON) so the hook-and-loop strips bond, and RealTruck says the kit doesn't damage the spray-in.
- Not over a drop-in. Where BedRug's Amazon listings and RealTruck's BedRug pages say which bed a part is for, they say a bare or sprayed one; none mentions a drop-in. We'd take the drop-in out first.
- Keep the drains clear. BedRug says water wicks through the liner's zippered perimeter and leaves by the factory drain holes. Keep drain tubes out from under the mat, where a mat flattens them.
- Trim around bed features. A full BedRug liner in an F-150 Lightning went in after the Pro Power outlets and square tie-down anchors were unbolted; it was cut to clear those, the lower anchors and the LED bed lights, and the parts were bolted back on top. Anything wired gets the truck maker's removal steps, not guesswork.
- Fix the cover first. Open to the air, the carpet sheds water and dries. Shut under a cover with a slow drip, it holds the damp and starts to smell. Hose-test the cover before the carpet goes in.
Racks and drawer systems in a lined bed
If a bed rack or drawers are part of the plan, the liner rules get stricter than any cover's:
- DECKED drawers. No drop-in and no BedRug: DECKED rules out both with its Drawer System, and a plastic drop-in has to be removed. A spray-in can stay, though on systems that swap out the factory tie-down brackets you warm the coating, score around the bracket and peel that patch off.
- Leitner ACS FORGED. The FORGED guides have a plastic drop-in removed before the rack goes in. Over a spray-in, they have the coating trimmed back around every hole you drill, so each rivet nut seats on bare metal.
Both point the same way: a spray-in is the liner that works with the most bed gear, and DECKED rules out a BedRug as well as a drop-in.
Fitting a cover over a liner, step by step
- Name your liner. Spray-in, under-the-rail drop-in, over-the-rail drop-in or a mat. Then find what your cover's install sheet says about that case, and ask the maker if it says nothing.
- Find the drain plugs. If a drop-in covers them, choose the route now: behind the liner, through the plug, or the bulkhead hole.
- Dry-fit the rails. Set them on the bed without tightening and see where each clamp lands against the liner.
- Cut only what the maker names. Tyger's clamp holes in an over-the-rail drop-in, the Revolver sheet's corner trim, the Revolver's foam pads off the front brackets.
- Clean and seal the front wall. Soap and water, then isopropyl alcohol, then the seal your sheet names for your liner, or none if it's a BAK, UnderCover or Gator folder over a drop-in.
- Clamp to the sheet. Snug the clamps to the figure on your install sheet and no tighter, and fit the drain tubes.
- Hose-test from outside. Close the cover and tailgate, run water over the front wall and the rails, then open up and look. BAK's sheet says never to allow children or pets in the bed with the cover closed.
- Lay the mat last. With the BRZSPRAYON kit if the floor is sprayed. Re-check every clamp after a week of driving, as BAK's sheet asks.
Mistakes that let water in
- Sticking the seal to an unwashed spray-in. The seal is adhesive, and BAK's sheet starts with soap, water and alcohol before it goes on.
- Forcing the thick seal over a drop-in. The BAK, UnderCover and Gator folder sheets leave it off with a drop-in, and the Revolver uses the thin one.
- Clamping over an over-the-rail drop-in without the holes. Tyger calls for small holes so the clamps can secure the cover.
- Hiding the drain plugs. A drop-in over the plugs with no route planned leaves the water nowhere to go.
- Stacking a BedRug on a drop-in. Where BedRug's listings name a bed type, it's bare or sprayed.
- Expecting a new liner to stop a leak. A new liner changes the floor, not the cover's seals, so a leak follows the cover from a drop-in bed to a sprayed one. Track down where the water gets in; our leaking cover fixes go zone by zone.
Covers we'd put on a lined bed
Buy the BAK Revolver X4s if you're lining a bed and covering it at the same time. Its sheet is the plainest about drop-ins: the thinner bulkhead seal, the foam pads off the front brackets, and trimmed corners where a drop-in needs them. It has no drain tubes, so a drop-in over the factory plugs doesn't leave you hunting for a route, and its owner record leans dry. RealTruck says nothing about spray-ins for it, so prep the front wall as above. If a dry bed matters more to you than written liner rules, the TruXedo Sentry CT, our pick for a leaking cover, has the deeper dry record, but TruXedo's pages don't address liners.
The BAKFlip MX4 is the folder to consider, with the simplest drop-in rule of these picks, no bulkhead seal, and drain tubes that can run behind the liner. It costs less than the X4s on every matching listing but the Maverick's, and owners report more leaks. On a budget, the Tyger T3 soft tri-fold costs far less than either and says plainly what each drop-in needs. Under any of them, a BedRug XLT mat suits a bare or sprayed floor, not a drop-in.

BedRug XLT Bed Mat
The padded floor to lay under any of these covers. BedRug says it works with tonneau covers; its listings name bare or spray-in beds, never drop-ins. Over a spray-in, add the BRZSPRAYON adhesion kit. It drains, but a leaky cover keeps it damp.

What owners say
Owners who stack a spray-in, a cover and a BedRug are happy with the combination; the mat absorbs some moisture, which matters little under a cover that seals and a lot under one that leaks. Adhesive bulkhead seals on spray-in beds split: a BAKFlip F1 seal let go on LINE-X after a wash, while another F1 seal on LINE-X has held for a year and a TruXedo Sentry seal stuck on a Maverick's spray-in after an alcohol wipe is holding. Drop-ins cause more of the install trouble: they hide the front drain plugs on a Gen14 F-150, have to be cut for a Roll-N-Lock M-Series on a Maverick, according to the owner who fit one, and on one truck a drop-in that wasn't square kept a Rough Country tri-fold from sitting where its instructions said. An owner who had Line-X sprayed before fitting a Roll-N-Lock A-Series, another cover we haven't reviewed, recommends doing it in that order because of how that cover's rear clamp mounts.
“I would absolutely recommend getting the bedliner first. The rear clamp to hold the roll n lock has a thin piece of metal that drops into the side of your bed, and it screws into. I don't see how you could remove that bracket without the little piece of metal dropping down inside the frame of the bed. Unless maybe there's a clear path for it to hit the ground. But it would definitely be easier to do the cover after a bedliner.”
“My LineX place gave me the free install for purchasing the liner and my Retrax in one shot. I threw a BedRug in there and it’s freaking perfect.”
“I have a 2024 F150 XLT with the 5.0 My truck came with a drop in ford bed liner, I just installed a Bakflip MX4 bed cover and it has two drain lines. With the drop in bed liner I don’t have access to the two plugs located at the front near the bottom of the truck bed.”
“I just finished installing my bedrug the other day. It hasn't rained here in a while. last time it rained, I got water in the bed. I have the BAKFlip MX4. I'm surprised so much water got in over the wheel wells.”
“I added a strip of some epdm along the side rails, and put a nice sized piece of the "extra" seal that bak sends between the side rail and the bulkhead. I also did use the bulkhead seal. Also added a picture of how i did my drains. i didn't feel the need to go out and buy anything different, i just put them out the side of the bed so they didn't interfere with my bedrug.”
